Traveling to Fuji City from Tokyo is best done by rail. I have ridden the bullet train and the Japan Rail system, and far prefer the bullet train, though it's quite pricey. Of course, everything in Japan is pricey, to some degree.

Climbing Mt. Fuji is a must. For the uninitiated, drive to "go-go-me" and start from there. It's about a 6 hour climb, but if you start at about 8pm you'll have plenty of time to rest and still reach the summit just before dawn (5am ~ 6am).
